Can you send a zipfile with an example where notes in a subfolder are not revealed?  I cannot replicate this.

Did you turn off MultiMarkdown?  (E.g. Markdown strict mode?). Markdown doesn't support metadata tags if that is what you're using.

I had to re-add all the notes and let nvUltra re-index them. Looks like it is working now.

You can also close the folder and clear the index cache in the preferences. It will then re-index when you open the folder automatically.

I still have no results problem for some notes. Some notes with tags do not appear in #tag search results. Does nvUltra search tags within notes or Finder Tags?

I have Files -> Sync macOS and MMD tags disabled. Is this a problem for searching tags?

nvUltra indexes macOS ("Finder") tags, inline `#foo` tags, and MultiMarkdown metadata tags (if MultiMarkdown is not disabled by the user.)  Syncing macOS and MultiMarkdown tags does not affect searching for tags, since both sets of tags are indexed.

If you send me the folder you're having trouble with, I can look into it further.

Here are some files that I created with tags that nvUltra does not find.

Search for: #productivity OR tag:productivity produces no results.

FYI -- The next beta release has some additional fixes to tagging.
