I assume you're running with the Dock icon disabled? Do you have other apps with windows running, or is it activating when you close the last windowed app that's visible?

I have been keeping the Dock icon enabled.  I have encountered this with other app windows open and closed.  It seems to happen most often when Messages is hidden or quit.  Interestingly, after several repetitions of this behavior, the behavior stops.

If nvUltra activates and there are no open windows, the folder navigator appears to help you quickly open a folder.

If you close your last Window, but do not hide an application in macOS it is still active.  If you close (or hide) other applications, then other applications get reactivated (one app is always active, and ultimately it will be the Finder if there are no other options.)

If you don't want nvUltra to be made active, simply hide it when you are through using it.  If you disable the dock icon functionality, then it automatically hides when you leave it for another application.
